Um, what?

Your post hurts my brain, but I think I've deciphered it.

You appear to be saying that your deck has one sub output jack but your 
sub amp has two inputs?  If so, whether you need a Y-splitter will 
depend on the amp itself and how you wire it.  If you're running it 
stereo feeding two subs, then you will need a Y-splitter, unless the amp 
has a "mono" mode.  If you're running one sub and/or running the amp 
bridged, then you probably don't (but again, this will depend on the 
specific amp.

And yes, you can still use the speaker outputs on the deck to run the 
cabin speakers.
