There are two differences

1: On most Mini-Disc recorders the MIC-IN is a P-N-P (Plug In Power) and 
provides some DC voltage to operate an Electric Condenser mic (usually 
not enough voltage but it's still there)

Second it goes through a MIC pre-amp so that the very small voltage 
output of a microphone (measured in millivolts, or 1/1000ths of a volt) 
can be recorded.  Line in is 1V P-P (A much higher voltage) and does not 
have power applied.

Static can be caused by movement of the plug or other things

Also the microphone pre-amp may be overloading and/or the Microphone 
pre-amps often are not the best in the world and add static.
